Multiple CEL codes, finally fixed (Part II)

I got the car back today... It runs well but it leaves me a few open questions. First of all, let me tell you guys what the problem was, it was the right cam adjustment solenoid out of adjustment. It was fixed by reprograming the computer so that the sensor could "learn all modes", just like Andy told me it is exactly that.

You just wouldn't believe something though. The car ran fine today prior to taking it to the dealer, I just had the CEL but the car ran fine. On previous days the car was shaking badly.

My questions are:

How do I know that the car hasn't been flashed back to stock?
Does anyone knows if you have to reflash the whole ECU program/software to get this solenoid fixed?
In the event of the car being flashed to stock, how is this going to affect the AFR?, I currently have LTH.

Wouldn't you get a CEL because of the headers and not having a tune for them? Or it doesn't matter?

You would know if it was flashed back to stock as it would be running like ****.

Andy would know as well or his tuner.

You could hook up a AFR monitor to your secondary O2 sensor bung.
