Mine does that every once in awhile also. I get my to work by going into the trunk and open and close that black plastic partition thingy that runs the horizontal length of the trunk, pulling it tight. Hope that helps you.

It says the trunk is open or the partition? The partition struts often fail and won't hold tight against the microswitch. if it says the trunk isn't closed, you may have a problem with the latch - is the red LED on the driver's door trunk button illuminated?

So what about the LED indicator on the driver's door trunk release button? Is it illuminated? If so, then the latch is not registering that it is closed. If it is not illuminated, then something else is wrong.

OK, so if the trunk button's LED is off, the latch is in fact registering that the trunk is closed. In this case, I might suspect a fault within the soft top controller. SDS can pull codes from it and run test to see if that's the problem.
