Top goes down wont complete trunk open

I assume you mean the soft top cover does not lower? This is most likely a microswitch that has failed and is not reporting the proper position of something. Does the cover close properly when closing the soft top? If so, then it's probably this one:

Top kind of hung in trunk
Top kind of hung in trunk with tunnel up some and then the 2nd time I held the switch and she dropped quickly down in to place. It hadn't been down for 2 years. Does it need lube? Maintenance? I will work it several more times.

Now will not lock down
Just got this car. Worked several times perfectly. Now it will not lock completely down. the back of the Trunk is stays open 2 inches and dash says Not locked down. Where do I look? Thanks for any help

Leaky can mean weak - if the fluid passes by the seals, it leaks and won't have enough pressure to actuate the cylinder.
As for helping it close manually, yes, have someone hold the button wile pushing on the cover. Be careful of fingers getting pinched!

1990 300CE W124 /1997 C240 W202 / 1998 CLK320 W208 Convertable
From my experience had a problem with the soft top had LEAKING 2 Cylinders done both put new seals replaced hydraulic fluid and now it works fine on my CLK 320 W208 same on a W209 it could also be the Module but first look if the cylinders are leaking Stan

The hydraulic pump for the convertible top system is in the trunk area, behind a trim panel on the left side. It is easy to get to once you can open the trunk again. On the pump is a reservoir with a min/max marker for the fluid level. That is easily checked.
