2001 E430 Runs rough when put in drive or reverse

I Spilled water on my gear shift and fried the sensor. At that point I to replace the gear shift by a qualified mechanic. It also seemed to start running rough/sluggish as well. After I got the car back the gear shift was fine but still running sluggish. After a couple days of driving it all of the sudden got a lot worse and the CHECK ENGINE light came on. When I had it checked, It said cylinder 2 was misfiring. I went ahead and replace all the plugs hope that would fix it. NOPE! It runs fine when in Park or Neutral (Even if I accelerate up to 5000 RPM's) there is no shaking or sluggishness. As soon as I put it in Drive or Reverse it bogs down and runs very rough. When I accelerate it seams like it doesn't want to go anywhere.

Any suggestions on what it might be or what I need to do next? Thanks

There are so many inconsistencies in you post that trying to help with a direction is difficult---one thing for sure the mechanical shifter has nothing to do with the issue with what you describe as sluggish---

Did you ever think of moving the plug,wire and coil around to see if the problem followed the move-----way before jumping off the fence and trying to screw them all!!
