Try to normalize the system. Open and close all the windows/sunroof by holding down the buttons for at least 5 seconds after they're opened/closed. Open and close the trunk with the button on the driver's side door. If that doesn't fix it, you may have other problems.

Check in the gauge cluster menu to make sure that the trunk limit option isn't set to "on".

Is the button still lit when it goes halfway down? My only other thought would be that maybe the wires are half loose. There's a bundle in the trunk that ends up getting cut and that's half the reason why it stops working. Did your battery die recently? If so, you could try disconnecting the battery and try it again. There's a thread around there that mentions how to fix the wires in the trunk. Other than that, it might be off to the dealer for you.
