So now that the air freshener stink has started to clear out of my car there's a kind of pungent stink that is especially strong when I first start up the car.

I don't want to perfume it into submission I want to fix the problem.

Is there a way to do this. I assume either the A/C isn't draining or something is contaminated in the ventilation system.

Change your cabin air filter. Cheapest option to do yourself. You may need to have evaporator coil cleaned. If your model doesn't have return air cabin filter with biocide evaporator coating, nothing will fix and I doubt dealer will be able to find detailed source
