Bigger turbo?
Anyone ever look into a slightly larger turbo? Figure that'd be a good way to get some more ponies out of the motor. Especially if you use a tune along with it. Or, is there a way to squeeze more boost out of the stock turbo?

Diesels run lean as it is. I don't think a larger turbo will translate to the results you're looking for in the same way a gasoline engine does.
Electronically disabling the EGR and a fuel system remap will probably give you the best output increase for your dollar.

I would love to disable the egr, but unless I can just turn it back on when doing emissions testing, I won't be able to do that. I would also love to be able to eliminate the limiting emission controls in the exhaust system as well, but can't.

Several members here on the board have done this including myself and I haven't heard of anyone having issues passing emissions tests.

The last time I had the emissions done they checked to make sure everything was working, and later informed me that they would be replacing the egr as it wasn't working and couldn't perform the emission test due to faulty egr valve... Granted that was more of a "let's hook the thing up to a computer and do an emissions test" instead of the normal dyno test... So, how do I go about disabling the egr? Can I just unplug it? Or am I going to need something more along the lines of a tune to do it for me?

Green diesel engineering is the one that most members seem to be using.
When I hook my scanner up to the car and monitor the EGR, it says it's functioning normally.
