As Nick says, you would be hard pressed to tell the difference. What is different, unless you also modify the transmission and the TCU is the transmission programming and torque converter response.
For many years I owned 3 V12 BiTurbos, two SL600's and an S65. I still have the S65 and the newer SL600. Keep in mind the SL600 is 500 pounds lighter than the S65. Stock S65 is noticeably faster than stock SL600. The SL600 with a good ECU tune was just about the same as the stock S65. I could definitely tell the difference between my tuned SL600 and my wife's stock SL600. Add the 500 pounds for an S600 and they will be close but not quite. You can make the S600 faster by having it custom dyno tuned. I would recommend it. I had the S65 ECU tuned. The performance gain from an ECU tune on the 65 was much more than on the 600. Tuned S65 to tuned SL600 even with the 500 extra pounds is really noticeable.

If that's the question, then surely you'll just end up getting a tuned 65!?!?!

Trustz, I recommend you get your S600 ECU tuned. You will be surprised how much nicer it drives and how responsive it feels at part throttle. The V12TT responds well to tuning and the torque increase is noticeable from torque converter stall (about 2k RPM) and up. This is much more significant than claimed peak power numbers. Remember, we brag about HP but we drive torque. The V12TT is a torque monster. After tuning you may find the 275 rear tires inadequate. I went to 285's, they hook up much better. Something you may not have considered, both of my V12TT's realized about a 10% increase in highway cruising MPG. (More timing advance and slightly leaner part throttle A/F ratio.)

Actually I got a 05 S600 already and just want to know if I get the ECU tune, can I keep up with a stock 2006 S65 ? or I will see his tail lights smaller and smaller ? This is my second W220, I used to have a 03 S55 AMG with V8 and supercharger. I like the S600 more than the S55 !

I would recommend having your S600 tuned, but be prepared to change your coil packs if you haven't done so.
Your comments about the 55 & 600 are interesting. Fans of the 55 often describe the 600 as torquey but less exciting to drive.

I recently drove a stock cl600 and found it less exciting than my cl500. It was silent and the way it built power and accelerated wasn't as raw as my regular old 500! I imagine the 55 is much more aggressive but I need to drive one to compare

Its more of a curiosity thing than wanting to go faster. I think I've seen a few people claim that the improvements with TCU tune is actually more useful to V12TT cars than the extra power?

The 2005 and 2006 coil packs will fail sooner or later on the V12's. The hydraulic motor mounts also leak down. If the motor mounts are original they need to be replaced. Interestingly none of these items have failed on my 2009. I think the parts were improved in later model years.
An ECU tune will really wake up an S600. I am not sure what is done on the TCU tune that would make a bigger difference than an ECU tune. Best would be to raise the shift points slightly and replace the "C" program with an "M" program. 65's have all three.
