Hello,
After having lots of problems with my old engine I decided to replace the engine (with the supercharger and ECU) and the tranny, when they finished the work in the workshop I got a call to tell me that the hood isn't closing because it hits the supercharger. Later I noticed that the engine I bought came out from a CLS55 AMG, is the engine itself different?

The oil pans, oil pump, and pickup assembly are different from a CLS55. I would assume the shop knew that, and transferred the components from your old engine to the donor engine?

The brackets that bolts the engine to the rubber engine mounts have different angles on the SL.
