Also check the connections at the downpipe oxygen sensors to make sure they were re-installed, and are getting a signal. Clearing a CEL on an circuit that is either damaged or not returning a proper feedback signal for some reason will still produce a code - that's why there are feedback loops that provide a scan tool and the computer with the data.
The good news is all of those codes are fixable once the circuit and feedback loop data is back within specs. It is not uncommon to get CEL's from downpipe installs for a variety of reasons, especially ones without CAT's. There are ways of re-establishing the normal signal pattern and threads exist on this site regarding products designed to mimic the now missing CAT's to fool the ECM in to thinking the CAT's are still there, assuming the tune was purchased with the tuners knowledge that it was going on a car with the modifications you have listed. When in doubt, ask the tuner if what is written above seems like gibberish or you don't feel comfortable or know how to check and fix what is listed above as possible issues. Or, take it to a competent tuner/mechanic who will figure it all out for you, perhaps for a six pack of decent beer, or an apple strudel pie, a crisp $20 bill, a sincere thank you for their time and efforts, etc..
If it can be broke, it can be fixed I always say! (I say other **** too, and it has incalculable value to some, and is worthless to others, or pretty much everyone else..)
