I remember this happening last year, but cant remember the trick to fix it.

My 00 CLK 430 has been stored since October. The battery was dead so I re-charged it using a trickle charger, no problem.

Everything on the car works except for raising the front windows. They go down fine, they even go up after I put the top up and keep the top up/down button pressed, they just wont go up by pressing the window up button on the console.

Anybody know/remember the trick to re-set them??

you should post in the CLK (w208) forum, this is the w209 (2003+). They'll probably be able to help you there.

I had the same problem. Basically, the advice is to try and close the window but keep pressing the close button for at least five seconds after the window is closed. This should re-set.
