I don't think there is a yes or no answer to your question.
It really depends on your relationship with your dealer. I have heard of warranties being voided because of light modding and other stories where people have very good realtionships with their dealerships and don't have those kind of problems.

If anything, replace the intake whenever you bring it to the stealership and it will go un noticed
