MBZ cant work on my car due to subwoofer?
They wont even take a look at my speakers not working issue due to having a subwoofer in my trunk.
I think its simply a fuse that blew when removing the exhaust valves...
Any help?

Is there 2 batteries or just 1 in the car?
Whats weird is, the mute/unmute icon doesnt even appear on the COMMAND screen anymore.
EDIT: Is there any particular fuses I should check?

This site has a schematic and list of all the fuses and what they do.

Should the battery be unplugged when I pull a fuse to check if its blown?

It all started when they pulled the exhaust from the car, unplugged the valve controller and a spark came out.

unplug battery and if it fails to solve the problem start checking fuses.
the icarsoft is for future issues and resetting systems easily and finding issues.

If you had your sub-woofer and AMP installed by a car stereo place, that would be the first place I would go back to. They can easily check and fix it for you. And if your dealer is refusing to help you because of aftermarket parts, find a new dealer. Helping you check a blown fuse should be easy for them. If the dealer gives you any problems or warranty issues in the future for any other upgrades, refresh their memory on the Magnuson–Moss Warranty Act.

1) Pull battery till it resets to see if it fixes it.
2) Check to see blown fuses
3) Take out subwoofer and take back to dealer.

digitalnav - go to the audio shop that did your work, or completely uninstall the sub and go to a different dealer.

Having a stereo stop working when an aftermarket subwoofer is installed is a lot different than having the same stereo issue denied under warranty because of an intake.
In this case, the part that isn't working is directly tied to aftermarket modification. Directly tied to it. This would probably be one of the easiest things for a dealership to deny. You wouldn't stand a chance claiming it's a warranty issue, Magnuson-Moss or not.

If the sub isnt permanently installed..
Just remove it and disconnect it from the system then bring it into a different dealer to repair. A pain in the A** for sure, but that will get it fixed..

UPDATE:
Got my car back from dealer... weirdly the mute/unmute works now but still no sound through speakers.
Still think I should pull battery and do a cold reboot? Or check fuses first.

If the amplifier has separate fuses from the head unit, check the fuses. If everything is on one fuse then I would try the battery. On a side note, I would take it back to the folks who installed it in the first place and ask the WTF

There are some folks in this thread that seem to have a handle of the fuse situation in general.
