Lean long-term fuel trims at idle
I don't see PCV listed, but a faulty valve could introduce unmetered air and cause a lean condition.

Little by little the ECU closes towards random misfires, then steady misfire...
If OP recognize lag in throttle response, there's a fix for that... no parts needed.

Definitely not spark related as engine is combusting satisfactorily.
Normally a cold engine is richer than in closed loop, yours is still too lean... then low fuel supply.
Are both bank LTFT nearly equal or normal with only one offset?

A lot of fresh parts would not hurt but then, would do nothing to fix this either.
Can you read tank fuel pressure both at idle and under acceleration load.
What's current mileage?
