Cylinder 3 misfire after intake manifold replacement

Cylinder 3 misfire after intake manifold replacement
I have a 2012 w204 C250 coupe. I recently had to change the intake manifold after one of the actuator flaps were broken.
Soon after changing the intake manifold, I would feel a slight misfire (minor jerking) when accelerating. One day, after accelerating quite hard, the check engine light came on and the car started vibrating (vibrations got worse the more I drove, until I parked and restarted the engine to stop the vibrations). Diagnosis is saying "Cylinder 3 misfire". This is all happening within 3weeks from when the intake manifold was replaced.
Has anyone had a similar issue and found out what the cause was?
