The shop called me back today when I asked them if they need to drill into the car for the antenna. They said it's not required, they can run the antenna to a different location other than the factory specific location. So there're no drilling on the car and everything will be hidden. $499+ tax for parts and labor, not a bad deal I guess.
Even if you do get a CD changer or the iPod interface, you can re-arrange the loop into the proper order just fine (even with the Sirius receiver being installed up front).

The 3 or 4 systems I have been involved in The head unit didnt have to be programmed. Also it doesnt seem to be critical where in the loop it goes as I have tried it at different places depending on where we mounted the unit. Some of these were ipod i/f's and some were satelitte.

I am highly considering getting done even though the shop is an hour away from where I live. But I'm going out of town for a month, hopefully they will honor the price they gave me after I come back. I'm a mechanic of another kind other than automotive, so I'm not even going to attempt to do this myself. Fiber optic is so fragile at times.
