Definitely go 6.5", I had in the rear Alpine Type R first then tried the Infinity Kappa and noticed way better audio experience cleaner bass response, better mids and highs. Its all on you but consider 6.5" it is an easy fit.

My speakers were also bose but not with the bose amp and sub, yeah those are correct
Rear: Infinity Kappa 652.9i (2-Way)
They are both the same size. If you want a bit better sound isolation you could had a 1" spacer, less door vibration if any.
The JBL GTO speakers are on par with Infinity Kappa as they use the same patented massive rubber surrounds for great movement with less limitations.
From what I know the Infinity Kappa tweeters you can angle them to what works best for you in the rear you can just angle them up. In the front they work best being angled towards the upper portion of the seat. Goodluck
Quick Info:
Focal Speakers are amazing but only with an amp they need power to be driven to enjoy the sound. These infinity's give you pretty amazing sound quality and great bass response and since they run at 2-Ohm they work perfect with a lot of factory systems. If you get an amp, they will push out 2x as much as your regular 4-ohm speaker.

I was also wondering if the stock bose tweeters are 2 ohm or 4. and even if it is 2 would it be bad for me to hook it up with some aftermarket 4 ohm door speakers in the back? the 6.5 I have wouldn't fit in the back, i'm waiting for my speaker rings to come in so I can do the install. but wanted to wire up the old tweeters into the back too. good idea?
The 8" sub mine is a space for now, hasn't been installed by factory, but I plan on cutting the meshed portion out and bottom mounting a 8" Alpine Type R subwoofer, I do recommend if you do what I'm planning on doing that you dynamat the rear deck to prevent any rattling. That is how I did it in my old 06 Altima. The rear deck use to be 6x9, I cut a gap for two 10" I wanted the low profile so no one knew I had subs installed by looking at it and for practical purposes, I hate to have a sub box take up space in the trunk. I am just adding the 8" with a separate amp all mounted on the rear deck.
In my case I will be keeping my stock HU as the power output is pretty good, and clear.

You can mix and max manufacturers speakers and crossovers, but the specifications should be the same. When mixing manufacturers you need to be mindful of the phasing of the speakers. To test you can use a AA battery. Connect the + to the red or + on the speaker, the - to the other speaker terminal. Observe if the cone jumps in or out. All should be the same. If different change the polarity of the wires so all speakers move the same direction.
