So i have put my car modding aside for a bit for med school, but now i am ready to start again.
I drive an 04 C240
I just bought new rims and am looking for my next project. Please help!

looks like the wheels need some drop, you can buy after market lowered spring eibach / h&r will be a good choice

So i was looking to get a H&R sport cup kit but it looks like it doesn't fit a 4matic. So coilovers?

Faulting that, there's really no reason to try engine mods, unless you want a louder exhaust. In that case, do a search, and see which one you like. Being in NY, a stainless one would be your best bet.

Other than that, I'd say cf front and rear lips, suspension (I see you're looking into c/os, but don't forget looking into thicker sway bars), lug bolt to stud conversion to make swapping in your winters easier, rear spacers to bring out the rims, then interior, stereo, alcantara header, pedals, swap out the trim for cf or designo versions, and more. There's always something you could be doing...

I'd do a search on tuning - maybe Eurocharged or OE can find a few ponies hiding in your engine, but then it's up to you to see if it's worth it.

also would 10mm spacers be fine on the rear of my car? I already had to shave the lugs for my new rims. So i would need new lugs right?

Yes you'll need new lug bolts. Measure your shank length of your lugs then add 10mm to get the lug bolts you need.

I would rather wrap it myself. Than you can make sure you overlap it properly. For $60 I think you can get 10-12 feet of 3m cf wrap.
