2nd gear thump/clunk & jerk

2nd gear thump/clunk & jerk
2003 c180 kompressor coupe se
Has a thump/clunk and slight jerk when going into second gear which is worse when slowing down and downshifting
6 speed auto sequential
It is definitely a gearbox issue as it does not happen when in neutral and braking
It is not apparent when the car is cold and seems to get worse the more I drive
Been told by a mechanic he suspects the diff but said I should get gearbox checked first before he will do any work on diff as on inspection he could not find any visible problem with diff
Any advice would be much appreciated as I didn't want to waste any money trying to find the problem
