Well that's hard to say. Voiding the entire warranty, for example if the CD changer quit working, it would be hard to relate those two. But the powertrain portion most likely yes, if they detect it. BMW owners of the N54/N55 were having that issue.

Does ECU tune void warranty? I'm kind of shocked you would even ask this.
The obvious answer is "YES".
However. Detection of such a mod is nearly impossible without getting Germany involved. The software uses the same encryption as the stock software (as such is my understanding from a fellow tuner), so unless they were specfically LOOKING for it, they are highly unlikely to discover anything.
Also, note that OE tuning also provides this handheld-flash-tuner device which can store multiple maps. Its an extra couple-hundred-bucks but if that gives you peace of mind (by flashing to stock before service) than it may be worth it for you.

I'm this case I would probably wait till they come out with the handheld flasher. What my local runner did was that they backed up my OEM tune to their computer so if I'm going in for warranty or recall he'll just flash it back.

An ECU tune cannot void your entire warranty. The Magnuson-Moss warranty act protects against this - http://en.wikipedia.org/wiki/Magnuson–Moss_Warranty_Act
If you have an issue and they cannot prove without a reasonable doubt that the issue was caused by the tune, they cannot void the warranty.
