Cyl 3 Misfire after Intake Manifold Repair

Hi, I have a 08 C230(Canadian only model, it's a 2.5 M272)

I did the flapper valve/intake repair, ran fine immediately after.
Few days later I started getting an intermittent misfire that could be felt, scanner said misfire cyl 3.
I was able to get the misfire to stop almost every time, sometimes by pulling the air cleaner off and playing with the wiring at injector 3, sometimes turning the car off and on, sometimes just on its own.
At some point I also got the fault "Injector Circuit- Cyl 3"
To eliminate the Injector as the problem I swapped injector 1 with injector 3- Since then the car doesn't feel like it's misfiring, but doesn't run super smooth on cold start, is getting poor fuel mileage and still has these faults using a bluetooth generic scanner:

P0203(Hard fault)
P0303(Hard fault)

P0311
P0629
P0641
P2066

I'm wondering if anyone may have experienced something similar, I've obviously screwed something up but the connecter wiring looks fine as far as I could pull back the sheath and everything visually looks fine.

Thanks in advance.

Did you replace the injector seals when you did the intake manifold or did you reuse ? Sounds like some wiring is damaged, I would check all the wiring going to injector #3.

I did replace the seals. I figure there is something going on with the wiring, nothing looks disturbed though. I'm going to maybe try to find a pinout for the ECU harness plug and check the connection to the injector wire.

Was hoping someone else may have had a similar problem so I could cut down my chase.

well its pretty common for dry rotting wires, specially in the engine bay with all the heat cycles. Try to get the wiring diagram for the injectors and follow the 2 wires as far as you can to see if they're damaged. I would put the key to "on" ( second position), put a multi meter on the injector wire, should read 12v, and start wiggling things around till you see a fluctuation in voltage, do the same the the ground which is the second wire.
