Here's a thought. Assuming I plan to free up the air intake a little by removing the charcoal filters and maybe buy an X-pipe to free up the exhaust, the car should be equivalent or better from a intake/exhaust flow standpoint with the other 63 models.

That said, could I just go to my local Service Manager and ask him to upload the CLK63 or E63 ECU settings into my C63?

I am sure someone will chime in, but the short answer is No! Different car, different ECU.

I was hoping it would be same hardware, just different software/data. Seems incredibly inefficient to make a whole different ECU for the different cars.

It's probably the same ECU. Must be tied to the VIN or something?
