Most people are going down Highway 1 to Big Sur and then doubling back up to Monterrey, going across the 68, down the 101 and across the 46 to Cambria, and back up highway 1 to San Simeon for the Seals and then down from there.
We had front of line passes for Universal the first time we went (in August) but didn't bother the second time (again in August) as we found we could get around everything in the day without them. Are you getting VIP tickets for the extended studio tour, or just to queue jump? If the latter unless you are there for Spring Break at this time of year I don't think you will need them, or at most FoL passes. If you buy your tickets off of the Universal website you get entry an hour early into Harry Potter world which allows you to get this done before the main opening where you can get down to the Studio tour and get that done and out of the way.
Was thinking of getting the VIP for all the extra back end studio tours.

If you want to get out of SF to explore, you can drive down south for 30-45 mins (non-rush hour) on the 101 and visit tech places that might be interesting: Facebook has a farmer's market on the weekend (we usually hit this up as it's by our house), Google's various Android statues, Apple's new spaceship campus, Stanford University's ginormous property (which has a mall, Stanford Shopping Center), NASA Ames Research Center, and so on. Driving back up you can take Skyline, which is a nice little windy drive in the coastal mountains.
You can do that with the Warner Bros tour which is 2-3 hours long and doesn't eat into ride time as you can do it on a different day leaving a standard pass enough to get everything done.
I'd spend the time doing things you can't do elsewhere.

Mate, what would be the best form of transport from airport to Fishermans Wharf, taxi or uber???
To get to Fisherman's Wharf you could get the Bart train into the city and then a taxi / Uber for the last part. However Uber from the Airport is the easiest if you haven't pre-booked. Uber is usually fairly quick to arrive, but can at busy times take a while. We used Wingz which is like Uber but can be pre-booked.
