HELP - Windows lost sync

I'm driving a 2003 CL600 - love it.

My battery died last night and I had to give it a boost. After 20 minutes of driving around it was back to normal. (parking attendant left lights on all night)
Except that the rear quarter windows drop a couple of inches when I open or close the doors now. It thinks that the new position is the correct one. I can manually raise them, but then when I start the car the back windows drop a Couple of inches. I dropped by the MB dealer in Van Nuys, CA today and they tried to hold down the window toggles for a few seconds saying that that is the way to tell the computer what the correct window height is. It didn't work.
Does anybody know how to reset the windows? So they will go back up all the way and stay there?
