You need to resynchronize your sunroof. This happens to me every so often, even when my battery is not disconnected. The reset process is found in your owners manual. I believe you have to hold the switch in position for 10 seconds to reset it and then it should work fine. If this doesn't work, the motor may be failing.

Yes the resynch could be the problem and I would try this first but not always the answer. I had the exact same thing. Would not close all the way anything over 45 mph. When it did not close, I had to stop, re synch and then all OK but I would never try to close it over 45. When I explained to service, they explored a little more and found that the linkage of the rain/wind deflector (thin bar that pops up when window is open) was bent. They replaced it and have never had problem since.

For preventative maintenance, I took some grease and ran it along the sunroof track after cleaning out all the dust. I don't think the dealership ever does this in their service A/B and its a good way to keep the motor in the roof from failing as a result of increased friction along the sunroof track.

still under warranty...$$??...to clarify a little more...I could not see the bend in the linkage but when I was traveling over 45, the wind pressure was enough to force the deflector down and would catch the front edge of the roof just before it closed.
