02 W208 top is closed but light flashes on switch
Yes there is a switch in the roof cover mechanism. I had that problem a while ago and it turned out that the cover wasn't in the runners properly!

The usual suspects are......
+The soft top is 'closed and locked micro switch', located in the upper windshield frame and activated by turning the locking handle.
This switch tells the soft top controller that the front bow has been locked and ready for the next time you want to lower the roof (e.g. if previously raised, the windows and roll bar will lower etc.)
+The soft top cover is 'closed and locked hydraulic cylinder/switch'. These are hydraulically actuated and are also know as the case cover and rear bow locks
The W208 section at http://www.tophydraulicsinc.com/en/ has detailed information regarding their locations and how to gain access to them.
Since your power roof is still operational (e.g. windows automatically open/close), I would first check the later (e.g. the hydraulic cylinders are not leaking, their associated switches activate properly, the wiring harness to the controller is not damaged etc.). Does the center console truck release switch work when the soft top is closed (e.g. if the cover is not properly closed and locked, the truck will not open, to prevent collision between the cover/truck lids).
Read through the above thread carefully, as there is a treasure trove of trouble shooting / DIY repair information there. The attachments in post 16, explain what the main switch lamp flashing indicates, as well as what the electrical conditions of all the position/limit switches should be at each stage of the power roof operation.
PS: Try this first.
If the soft top is not completely locked at the end of closing, there is a subsequent locking procedure you can try to again try hydraulic locking the rear cover and bow.

The trunk cover is in the runners, and the microswitch is clicked as I can open the top fully and it "dings" that is done in the open position, thats fine, its the closed that it does not know its fully closed.




If the top is not secure the trunk will not open.
Check hydraulic fluid level,
Cabling to bow lock runs along the hatch cover hinge, gets frayed.
