In the absence of a response from someone with a convertible who has gone through this; There will probably be a number of things that need to be reset if you changed the battery without a device to keep power to the electronics.
I think most will just need to be cycled a couple times. Limit and travel switch signals need to be recalibrated by your electronics.
I had to just hold the switches for my windows and sun roof for several seconds so the car could find the limits. I guessing your top may be remedied by the same procedure. BTW The sun roof would go a bit then set, then go again until it reached the true limit switch. I just kept holding the operate switch.
The radio not working is weird. I would expect you to have lost your presets but the radio should work. Perhaps you should check the fuses for both the top and the radio. You can blow fuses if you don't connect the ground terminal to battery first and/or you don't make a clean connect to complete the circuit (i.e. you touch the final lead to the battery several times before getting it on).

I don't have the fuse location diagram for the 350. I assume it is the same as the 550. The fuse for the top is #28 (20Amp) and the radio is #64 (15Amp) and #36 (7.5Amp).
#28 and #36 are located in the cabin on the drivers side behind a panel between the door and the side of the dash (cover forms the end of the dash).
#64 is located in the fuse box in the engine compartment on the drivers side.
I sent a pdf of the fuse locations in this thread; https://mbworld.org/forums/clk-class...highlight=fatz
There should be a fuse location diagram in the cabin fuse box where #28 and #36 are located.

No problem. Glad you were able to get things working again. With the weather warm and sunny, in most places, it would be awful for you conv owners to not be able to drop that top.....
