2005 CLK320 Tonneau Cover does not fully seat

2005 CLK320 Tonneau Cover does not fully seat
So, from a non-working top, I had Top Hydraulics refurbish the Main Passenger Cylinder, then Driver's Tonneau (Case) Cover, replace driver's side microswitch, and then the case cover microswitch.
Now it goes up and down (I have a slow leak in the passenger's side case cover, I will send it in next. But here is the most concerning part, when I put top down, everything is working now, but the case cover will not fully seat. It is raised up about a 1/4 of an inch or less, and the system thinks the top is still open or not locked (red warning light to lock the top).
When I put the top up, everything works fine except for the end when the back window tries to lock into the case cover, but the case cover won't push forward and seat. The problem with that is that if it rains it pours into the back seat.
I feel like I am so close to getting it operating condition, but I just don't know what to look at with these two problems.
Any help is appreciated.

Seems like it might be a microswitch in the cover that lets the system know that the "bow"/rear window is down. Please see the video
