Re-positioning the air boxes seems extremely difficult. I'd say the only area big enough would be at the rear corners of the engine bay near the windshield.
As for heat, one could line the lower and sides of the boxes with a type of heat reflective pad. But over engine running time, you may run into a heat sink issue and return to the same overall temperature.
As for flow, it is a type of ram air intake so one could use larger diameter hoses. Also many change filters to K&N et al.
Lastly, an old trick was to drill holes into the top of the air box to let more air in, yet that air would be heated from the engine compartment to.
Hence, I'd leave the boxes as positioned, change the filter and computer tune.
Headers w/ hi flow cats are nice too.
