I heard from a friend of mine that if I lower my cls I would risk loosing my warranty. Does anyone know anything about this?

Probably only on any suspension related problems - I am sure other non suspension related problems would still be covered under warranty

No
because you don't have to.
I lowered the E class and C class because i bought rims to make them look better but for the CLS i don't have to it's beautiful as is + CLS 500 have airmatic i have it always on ...Sport 2...and looks good.
Also from my experience when you lower your car your ESP doesn't work probably so not advised to lower it especially if you have AMG PKG

2006 CLS 500 AMG PKG...

Yesterday I had my CLS lowered 3/4 of an inch all around. I drove it 50 miles back home in the rain and ESP worked as expected. All is the same except that it looks so much better now sitting on the AMG 18" wheels.

I have the amg kit, and plan on putting 20's on it tomorrow, How much should I lower it? I was thinking between 3/4 and 1 inch. Any thoughts?

Clearly it is at the dealers discretion because my service rep said they would not honorl the warranty if any alterations were made to the suspension. I would recommend to anyone having concerns about warranty coverage, talk to your dealer first...

If you lower it using the StarDiagnostic method, every parameter of your suspension is still within factory specification and dealer has no way of denying your warranty claim on the suspension parts. However, if you used a lowering module or tricked the car by replacing the sensor, you could risk losing your suspension warranty.
