I don't believe this is changeable. Mine is the same. Never thought it was a problem.

Very odd - mine raises and lowers the glass exactly as expected.
Try one thing - when you begin the process of opening the roof, and when the sign on the dash beeps to signal the end of the opening process, CONTINUE to hold the button. This should raise the glass again.
Likewise, when you are closing the roof, and the sign on the dash beeps to signal the end of the closing process, continue to hold the button. This should close the glass.

To reset the side windows
Close all doors, press the Start/Stop button to first position (ignition on, but car engine not on)
Pull up the windows till the side window is completely closed. Hold the switch for an additional second(s).
This resets the window. You can do it for individual windows as well.

The battery is weak or close to being discharged. Replace the battery.
If battery is weak, it prioritises door locks and not convenience opening (opening and closing windows.)

To reset the soft-top mechanism ( <---- 2nd option but may not be necessary)
Open and close the roof mechanism a few times. The roof mechasism shuts down to reset for 7-10 minutes.
When it restarts, this should be ok.

I am presuming the windows themselves are clean and there is no obstruction (dirt, grime, leaves) that may be blocking the sensor.)

Hope this helps.

.
The windows on mine would open and close based off the previous setting for both opening and closing the top. I would do what @SpokenHands say. A good reset should fix that

With mine, the key operations are different than the car - are there instructions on using the key to open or close the top? It operates as I would like in putting the top up; however, using it for putting the top down, I have to time it to release the key at the right time so it doesnt put the windows up during that top down function. In the car. In the car switch operates the opposite. Everything works as I want with the top down function, but with the top up it leaves the windows down.
