EGR/DPF/DEF/Swirl Flaps delete - Remove the original cat or not?

1- For the best fuel economy, do you go with a stock tune or stage 1/2? Seems obvious to me that the stock tune would be the best for fuel economy but I just want to make sure.
2- Do you keep the original cat or do you remove everything? Will this affect anything beside the smell (fuel economy, risk of clogging because of soot, etc.)?
Thanks everyone.

EGR/DEF/DPF delete, kept the cat due to the promise of stink if removed. Stock tune, going for reliability .
Wife believes that she now goes slightly further on a full tank. Very happy to date.
I can admit there there is more smell with the dpf removed. I went with a cb engineering pipe replacement. However the acceleration is much improved. In time I hope to add their egr delete if/when I go after the oil cooler seals. I will also send them the intake manifolds for cleaning/port matching removal of flaps and welding up of swirl motor ports.

I am still working on my 2013 E350. Did the same tune but added the CB Engineering EGR Delete kit. I had major issues the last couple of days but I went back in and added the swirl valve actuator (Swirl valves have been removed and welded up) and reconnected the pipe between the exhaust and intake manifold at the EGR valve so I could get the EGT sensor back in its original position. Just finished it. The car runs GREAT but I still have several codes. It is really surprising how well it pulls. However, I did have major carbon build up in my manifold. Once I get the Check Engine Light resolved I think I am going to be really happy.
To test it I reset the mileage computer while driving at 70 MPH and give it about 1/2 hour to settle in on the average speed.
With the stock tune, it went to about 30 to 32 MPG. After the tune, it goes to 36 to 39 MPH.
No DPF or Cats deletes.
Due to other problems undetermined and unrelated to the tune, the car does not run well at all but once it is up to speed it runs great until the turbo shuts down. Lasts for hours sometimes and only minutes other times.

Back to the original post. When reading this I realized I had not followed up with the answer to the "unrelated problems" I mentioned in this thread. Turned out that my Turbo Actuator was bad and not opening and or closing as signaled by the computer. I replaced it and it works great. Although now my miles per gallon consistently sett into about 36.5 when doing the above mentioned testing. Again, that's according to the on board mileage computer. I did not take into consideration temperature and or humidly conditions (which vary widely here in South Florida) which may have also varied the results.

I am stumped how my car with DPF delete measured 0 particles on NV smog check, but I will not complain about it

When you physically removed the ERG and swirl valve, did you also remove those from the software / delete from software?
Thank you
Joseph~
