Windows won't open with remote
On my 2000 E320, the doors lock/unlock fine with the remote. The mode change from selective to global works.
But the windows and sunroof will not either open or close with the remote from the outside.
Also the lights do not blink (three times as the manual states) when locking - they do blink once when unlocking.
The central locking button on the dash does not seem to be 100% either. I can not seem to lock the doors with it. They unlock just fine every time with that button. This might be my misunderstanding, as of yet, about how this whole thing works. I know it's a bit complicated with some conditional requirements.
Any suggestions or help?

I have a 2000 E320 4drive and the remote operates windows but *not* the roof.
Phil Smart-Seattle guy told me (I think this is inaccurate) that the
"package you have does not support roof remote open/close". I believe that
remote feature always operates all these devices. So I will approach them
again to fix the remote roof soon....or prove to me that their initial
assessment is factual.
Last year, the blinking indicators seemed sporadic, as you described, and
fixed. Also, the dash master switch only unlocked, but not locked. So I asked
them to fix. All were done under Starmark. Their diagnosis (from memory)
was a faulty door switch which they said they replaced.
Oh yeah, during this period, the locks also cycled during vehicle motion: they
would unlock at speed, and then lock. This Outer Limits thing was irregular
but dealer also cited this as causal effect of faulty switch. Once replaced,
there were no repeats of aforementioned anomalies.

The owners manual does state that if the lights don't blink, a door or trunk is not closed properly. Perhaps you have something with the door switch malfunction.
Unfortunately, I do not have the benefit of warrantee and would have to pay for the diagnosis and repair myself. But if it's just a faulty door switch, the expense wouldn't be too great, I don't think.
Too bad the circuitry doesn't indicate opened doors or trunk lid such as my 2002 Goldwing Motorcycle does. Not doors, obviously, but the saddlebag covers and trunk lid all have a display on the dash indicating that one isn't closed and which one it is.

Opening Windows and Moonroof
To open the windows and moonroof using the remote keyfob, first close all the doors. Then, standing no more than about ten ft. away, aim the keyfob at the infrared sensor on either front door handle. Then press and hold the unlock button on the keyfob. First the car will unlock, and then the windows and moonroof will open. If it doesn't work with the sensor on one front door try the other one. If the door was ever repaired the sensor may not have been reconnected properly.

Done all of the above - holding my mouth in every position possible. It just doesn't work. The lights not blinking as they should when locking, I'm sure, has something to do with it. And I just don't know about what kind of door repair might have been done for previous owner (used car purchase at 90,000) but I sure can't tell by looking that such a thing might have happened. I do know that the rear right passenger window was being held up by a 2x4 screwed up under it inside the door panel (replacing the regulator, as I did, might have been about as easy to do as the 2x4 fix) - so who knows about other things. Otherwise the car has been in excellent shape, both running and looking.
Of course, it's the least of my worries with this car.

As I know MB uses starange approach, door open/close uses RF signal when window/sunroof IR. So at bright sunlight sensors in door handle get fooled and the feature doesn't work.

Yes, just recently put a new battery in. And although it wasn't sunny yesterday when I tried it again, I did get the key right up close to both door "IR eyes." Still nothing.

functining door switch. Someone here posted previously that if it is that
simple, it may be a matter of a $15 part. You may want to examine them to
see if by chance, there is crud on them, sticking, etc. Wonder if you have a
colleague with same year/model which allows you to swap out switch? Any-
hoo, it's interesting that the several problems you've described occured with
my brother's 2k E320, the fix was this switch (except the roof so I'll need to
revisit the dealer again).
