Have the same thing on my 05 CDI. Had to bring it to the dealer last week for the brake recall and asked the service advisor. He said, the trunk lid is sealed, (no weep-holes) and his conclusion was that the trunk "tracks" had leaves and pine needles in it. Therefore the sealed trunk lid got water in it? Hmmmm.
The only way I've been able to get the water out of the lid, is to manually close it with some gusto, and the water seemed to come out of the area of the trunk handle.

Don’t know how much help this would be nonetheless you can take a closer look by removing the trunk paneling. You may uncover telltale corrosion.
Remove the cover A on the bottom of the trunk lid by removing the three sheet metal screws (arrows). Disconnect the trunk lid remote control button B, if so equipped. Remove the trunk paneling C by releasing the retaining clips securing it. Disconnect power supply connector from the lamp and emergency release switch for the trunk lid in the trunk lid paneling.

I had the same problem. Brought it back to the dealer, and they fixed the problem. They replaced the panel which is directly behind the license plate. Make sure you have them check for potential rusting.

My W210 has the same problem, but it only occured the last time I washed the car. I lifted the trunk lid up and water was pouring through the inside...
It was throught only one hole though...

Trunk Panel
Had the same issue, filler panel between taillamps is hollow fibreglass and needed to be replaced as a warranty item. Needed to wait a few days as the part was painted to match.
