1). if they both need to be charged time to time when the car has not been drive for months?
2). if I can charge the system battery (in the trunk) without disconnet the battery? or the battery must be disconnected and taken out?
3). Can I charge the batteries by connecting my charge to the jump start connectors (in the hood)?

When I first purchased my preowned '04 in August, the main battery was 65% discharged. I disconnected the ground cable and charged. When finished, I checked the aux barttery and it too was now fully charged. So apparently the battery control unit does pass the charge on to the aux, even with the main ground disconnected. Again, just my experience, someone else may know for sure about that.
My '04 doesn't have jump start connections under the hood , so I can't help with that one.
