E320 CDI: haywire codes, ESP, help.

I have a 2005 E320 CDI with the OM648. it's always had a turbo squeal and an occasional boost pressure code that would cause a no boost limp mode when you drive it too hard, never seemed like a big deal could still cruise at 80 with no boost, or reset with a quick key turn while driving.
Recently it's developed a whole bunch of codes that seem like they all stem from the rear wheel speed sensors. I replaced the right rear abs sensor to no change.
I'm using AutoEnginuity and it doesn't seem to be able to clear any of these codes. I drove it and the AutoEnginuity showed no speed from the rear sensors, but appropriate speeds from the front sensors.
the ESP, ABS, Brake warning messages used to be sporadic and now they are there all the time. the newest and scariest develpopment is that after it warms up the engine & transmission go into a limp mode that causes erratic, poor or no shifting. sometimes limited rpms and sometimes it'll accelerate with the rpms staying at a steady 3000rpm, this can reset with pulling over and turning the car off for a few seconds.

First how do you read the codes?
Most of the codes have to reset when you do it with engine off.
Only few safety codes need to be reset by high-end computer.
So the codes you are getting after reset, are they pending, or historic aka stored?

That's another place where I'm having difficulty. I can clear the codes from the power train just fine, and I cleared the airbag codes from when I swapped the drivers seats. But I've yet to get codes to clear on these other systems. I called autoenginuity about it and they said I have to do a 10 second key off cycle and then another short cycle. Will call them again.
I did do live data logging while driving and the rears both stayed at 0 while I was driving.

AutoEnginuity Giotto. I'll read codes with key on engine off or engine running if I've been doing test driving. I think figuring out getting the reset done proper should be my next step.

Never do the reset with engine running.
Most likely it will simply not work, but there is potential for disaster.
