2006 E350 Wagon

Also, do all 2006 E wagons come with Airmatic rear suspensions.
Beside the 4 matic having 4 wheel drive and higher initial cost to purchase. What are the other difference over a non 4matic. Normally Mercedes includes equipment on a 4 matic which are an option on non 4 matic.

And to answer you question, the 4matic had the 5 speed, the regular RWD had the 7 speed, those were the only two transmission choices. They didn't go to a 7 speed on the 4matic til 2010+, but that's the W212 body.
Airmatic was usually standard on the rears for the wagons.
You can use this vin decoder to see what options the car has:

The 4matic was usually just a body style, then you add the options on top of it so there's not really extra options on 4matic that you don't get on RWD. You might be thinking of higher trim levels. The E550 had airmatic and real leather as standard and normally most of the ones you find tend to have a lot more options. They also upgraded the brakes but that was standard and not an option.
