You chose not to disclosure your location, but USA models of the year had command centers, not radios, so they don't require codes.
I no longer own W211, but from what I remember you will have to do windows and sunroof calibrations when you disconnect main battery.
Probably garage opener reprogramming as well.
Aux battery is disconnected from the rest of the system with ignition off.

I am confused what you have.
The only 2007 E320 in USA I know were Bluetec. They don't have 2nd battery as SBC was discontinued for that year.
