W211 E350 - M272 Engine “runs” but is in limp mode, Transmission is acting up as well

W211 E350 - M272 Engine “runs” but is in limp mode, Transmission is acting up as well

so this M272 engine has had the dreaded P2004 code (expected at 137k miles) which i was about to fix but things just got worse, progressively out of nowhere one cylinder gave me a code for a misfire, I replaced the coil, engine was perfect even somehow the P2004 code went away, then out of nowhere the rough idle from the P2004 code came back and then a few days later another coil died, okay… replaced it and then car was fine but still with the shake from p2004, out of nowhere the next morning the car starts misfiring HORRIBLY, starts and dies right away after one second, takes 5 tries and the pedal to the Floor to make the car start and idle without stalling. Car is in limp mode, car “shifts” but it holds gear till the engine hits redline and shifts extremely roughly.
What could the issue be? my suspicion is that there was water intrusion in the trunk and something got damaged but what in the trunk would have such influence on the engine and trans?
Here is the long list of codes my snap on scanner pulled up, any help would be greatly appreciated as this is my only car currently…

I would delete every single code, and re-scan afterwards.

@100K miles, the fuel pump/filter is known to fail (it is a maintenance item). Have you changed yours recently? Check fuel pressure at the manifold Schrader valve. Does it start if you use spray fuel directly due to the throttle body (careful if you have not done that before)?

W211 has 4 areas you must check for water intrusion:
1 - Check the Front SAM (under hood driver side) cover is properly installed, and not partially open letting water in,
2 - Check roof water drainage on both A-pillars (around where it meets the front fenders); otherwise, water can get in and wet the footwells. There are a few connectors/modules under there, . Check your CAN gateway just under the driver side panel, it is known to get damaged if water is around (corrosion due to humidity)
3 - Check for the trunk (you already mentioned). Usually due to brittle/broken push-pins for the trim around both sides.
