P2004 code, no check engine light, everything seems fine?

I recently bought a 2007 E280 with the m272 engine and have been having trouble with the intake manifold. At first when I bought the car, there was a problem with the secondary air pump as well as the p2004 code, and the check engine light was on. I managed to fix the secondary air pump which was seized, and the check engine light went away, however the p2004 code remains.
Today I took the intake manifold off and took a look at it, and everything seems fine. The plastic arm which often breaks is fine, and the whole assembly and flaps move quite freely. Does anyone have any experience with a similar situation? Is it common for only the p2004 code to show up without the p2005, if the flaps really didn't move? I am suspecting that the problem may be with the sensor that senses the movement of the flaps, so I switched the sensors' places. Logically then the code should change to the other side and be p2005 instead.
