Starts great then misfires after couple minutes

2013 S350, 2008 GL320

Our 2008 GL320 stalled while my wife was driving. I got to her within about 15 minutes and it started fine so I drove the GL home. The incident caused the Check Engine light to turn on.
Next I was going to drive to auto store to read the engine codes since my code reader is in storage. Just started driving then it began to misfire and run very rough. Turned right around and drove it home.
After letting it sit awhile I can start it just fine. After a few minutes (especially if I rev engine a little) it makes a funny misfire sound and runs very rough. Seems to be missing on at least 2 cylinders.
I had recently refueled the vehicle so I thought maybe there was water or contaminates in the fuel. But if that were the case, why would it start fine after cooling?
I have recently had all the seals and gaskets replaced to stop oil leaks. I've driven it about 1500 miles since then so not likely related.
I plan to borrow a code reader soon to get that input.
Any ideas what the problem could be?

Could certainly be bad fuel (water in fuel). The fuel filter is a pretty easy thing to change - it's right there in the center of the engine, at the top. If you don't know when that was done, it's a good idea to do that anyways as it could be old and clogged.

Filter was replaced
I replaced the fuel filter about 20k miles ago and doubt it needs replacing yet.
It does seem to be fuel related.

Problem turned out to be a loose injector plug on #5 cylinder. The code reader lead me to the problem. Apparently was not quite fully seated when shop replace the seals and gaskets to fix oil leaks.
