The pump is designed to be "situational, i.e. running twice a fast as a belt-driven pump when needed, or idling along when heat load is low. In addition to saving energy when not needed, it allows the engineers to design a more "power dense" engine.
Usually "flashing" means park it right away, and steady means OK but keep watch. Not sure if this applies to all warnings, though.

Regarding the water pump continuing after shutdown - there are so many things going on under there that it can be hard to tell what's actually making sounds. I know that turbos receive continuous oil circulation until they've cooled enough to prevent coking, and then there's the machinations of the air suspension and probably other things going on.
