From my (limited) experience, it could be that the wind screen is about to fly off next time you either open or close the glass. Mine creaked while the glass was travelling to its open position. Next thing I know, the car behind me on the highway went right over it.
The skyview works fine, though

skyview
My Skyview started making clicking noises when I was closing and opening it.
It is now shut and wont open. Sounds like yours is about to quit on you.
If its shut leave it that way as I have heard horror stories if it dies on you when the roof is open..
Good luck

SkyView Roof
So there is a work around to get the roof shut.
It involves removing the light unit in the roof part of the cargo hold of the ML model. You then use a small piece of plastic that disables the clutch which then enables you to use a ratchet to manually close the roof.
Details are in the user manual.

does it click the whole time the moonroof is open/closing or only when intially actuating the roof? also, open the roof and inspect the wind deflector. those are a very common thing that breaks.
