iPhone integration kit
I purchased a 2007 R320 a few months ago and have been looking into iphone integration kits. It looks like they seem to be in the $500-600 range, and I am wondering if there are cheaper aftermarket alternatives available.

Depends. Did your car come "Bluetooth ready"? Is there a connector with a black cap in the top section of the center console? If so, you can buy a little thing that looks like a TV remote control and pair any Bluetooth phone with the car. Mercedes will sell it to you for $500 but you can get one on eBay for $125. That's what I did. It paired with my iPhone 5 without a problem.
If the car doesn't have the Bluetooth connector, I think you're in for a bigger expense.

Iphone et al Upgrade
I would like to upgrade my wife's 06 R350 deck to incorporate iphone, bluetooth, nav, pandora and all the other bells and whistles. Is there a suggested deck that fits the R class and won't cause any majot dash modifications?

I have a MB OEM Bluetooth Adapter that I believe works in the 06-08 Models that have the port in the center console. Perfect condition, had my iphone 4 and 5 linked to it, it was the latest version, the older version will not sync to iphones and newer devices. Willing to sell it for $175.
You can't stream audio, but all phone functions work.
