Transmission Slipping, ECM at fault?

Transmission Slipping, ECM at fault?
I have a 2011 S550 previously flood damaged, have changed the engine and just about all the main ECU's
Am on the home run now, only major problem left is tranny does not change up smoothly, it seems to slip for a bit then bang into gear, if I keep revs low it does it gently but still slips a bit.
Bearing in mind most of this car suffered water damage, does it sound like the ECM bolted to the transmission could be the culprit? (have already had fluid changed and old fluid looked fine, no signs of water ingress)
I found the part number for the ECM A0002701852
Next question is (assuming the ECM needs replacing, I may try to reset the transmission first) can I put a used ECM and and perform SCN coding or does it have to be a new one? The reason I ask this is EPC shows it as a theft relevant part so am not sure
