Has anyone ever heard of a warped manifold?
When I had my 2007 E63 in for a CEL, the shop was also "guessing" that the problem was a warped manifold. They were quoting $3000 for that manifold. Turns out one of the vacuum fittings on the manifold were loose. Simple fix.
Couple of things to try. Check for vacuum leaks, all hoses connected and in good shape. Use starting fluid while the engine is running and spray a small amount around suspect areas. If the idle changes, you found a leak.
Since you have to take off the manifold to fix the flap lever, you can easily check it for flatness. New gaskets may be all that is required.
