When our rear window was vandalized ... we got a new top through our insurance.
Changed from Java to Dark Brown.

The best option can still be replacement of the whole top (once you find a well priced option, I've seen prices from around $1k-$2k parts and labor depending on top and installer quality, of course you can pay more than that at the dealer).
Second best is removal of the back portion and having a professional sew in the window(s). Not that cheap either considering that installer has to be very careful removing for re-installation. Otherwise they just cut the fabric with scissors and rip it out to save time. Also make sure they use GRAY thread if yours has discolored, and both plastic an thread is UF resistant and plastic certified for car use. And seal the seams. A lot of people will install crappy plastic with crappy thread and it will come apart in a few months.
Next option is to replace only the back portion with new fabric/windows, but unless you die the whole top to match the color you will see the two color top.
I would not try to do window replacement in-car as those kits recommend - those who tried found out that's a lot of work and results don't look that good. But that's the cheapest, so may work if someone has a lot of time and less money. Good luck!
