SL/R230: Dead battery issues

Dead battery issues
Had a dead battery issues today. Parked the car, got back and engine couldn't turn over. SOS'ed MB assistance, and they sent tech out.
Tech replaced BOTH batteries (side note here, the batteries are covered under warranty if they fail the check. These apparently aren't regular batteries that you can get from Pep Boys, or at least that's what the tech side. Would have run me a couple of hundred dollars at least to replace outside the warrarnty). After the battery under the hood was replaced, the car fired up; like I mentioned, tech replaced the trunk too. After both were done, it gave me the fault message that the "Convenience features are unavailable". Also, i noticed that the car was acting weird; would drive normal for a bit, then act as if someone had placed it into netural even though it was in park. When it did "engage", felt like I was just driving in one gear; the manual-shift wasn't working.
I will be taking it into the dealership tomorrow. I just hope I don't get that no power situation when I am driving on the freeway. My question: is this related to the dead battery issue? Not sure why the tranny would be affected by a battery (maybe eletronically controlled)?

Thanks for the reply. Hopefully that is the issue. Dropped off the car yesterday to have them take a look.
