I had the same leak problem on the trunk. Every time it rain or when I washed my car alot of water was inside my trunk.The problem is the rubber seal . You can replace it with new one or do what I did just fix it !! The rubber seal is adhere by double sided tape.You need to remove 4 nuts 2 on each side underneath rear glass( lower part) once you have rubber seal out you need to remove old dry rotted double side tape and clean the rubber seal good with alcohol and the bottom part of the rear glass where the seal stick too. And go buy a good quality Auto double sided tape I recommend 3m .You can buy it at NAPA or any auto parts store in your area .I performed this service myself and it works great no more leaks !!AS for your other leak I don't have no problem on my car, but I recommend to check seals and also check roof adjustment,make sure it closes nice and tight,Some times the windows aren't properly align so when you closed window it make too much pressure with the roof and makes a little gap so water go in!!
