My 2006 does, but more of a creak than a squeak and especially after sitting a bit in the sun. Solution for me has been to put the top form or re-lube the roof seals. Have to admit that it seems to go away after a while at track days...either that or my brain just tunes it out. Hope that helps.

On the roof:

Lubricate all metal hinges with lithium grease.
Lubricate all rubber weather stripping with silicon lubricant.

And don’t forget to clean all surfaces before lubricating.

Do this, at least once a year & all the squeaks from the roof won’t annoy you.

Use Wurth Gummi-pflege (rubber care) it's silicon free and will make your top squeak free, just make sure you get the spray on all the seals. Put the roof half way up (or down) and lub the grooves then spread it in with your finger tips. I use it on my slk and audi tt roadster, I use a teflon spray lub for the hinge points. Noah used lithium grease on the ark, it's a crap magnet.
